Tad bit confused

The website is easy to use and makes things smooth and fast, however, I don't like being charged double the amount due to me paying with my return. Initially it was supposed to be $39, but then I am being charged another $40 on top of that since I'm paying with my return? Instead of paying $64 (the $39 fee along with the $25 early deposit fee), I'm being charged $104 ($39 for the software, $40 for paying with return, and $25 for the early deposit).
